I strongly second Nijigahara Holograph, as it is an exceptionally well-crafted series (Gogo Monster is also very good - really, I agree with all of deathbypenguin's recommendations). I also recommend the following:
Milk Closet
Ryuuguuden
God's Child
K no Souretsu

If oneshots (or collections of oneshots) are acceptable, then you should check out the following (although not all of the oneshots in each of the collections necessarily fit the request):

Brothers of Japan
Plastic Girl (FURUYA Usamaru)
Heaven's Door (KOIKE Keiichi)
Garden (FURUYA Usamaru)
Ranman

Seconding Multiplication - if you like that one, you would also probably like other oneshots by the same author, such as Abstraction, Blow-Up, Everything's Peaceful, and The Memories of Others.

Two titles immediately come to mind...
Are you Alice?- Its a 'find the plot' type manga and that's exactly what you have to do, hardly anything’s explained and there are a lot of things you just have to accept. All the characters are quite unique too.
Pandora Hearts- Maybe to a less extent than Are you Alice? but, especially the beginning, is very confusing and very fast paced, though things are explained there are a bunch of stuff that goes unexplained and the Abyss itself is one big mystery. The characters are some of the most unique ones I have EVER seen.

Weird that the two that came to mind are both based on Alice in Wonderland...

Another one that I noticed in my list was Shirokuro Kitan but I'm not sure how well it would fit, a lot of things get explained pretty early on but there are some things that just go unexplained and taken as 'real'.
Albaroze no Neko also seems like a mang that might be what your looking for...
