Kaze Hikaru it usually makes me laugh, but teo scenes really made me cry. Also the fact that it is half based on really history it seems like i´ll soon have to cry even more.

Nabari no Oh - The whole situation with Yoite was very sad.

He lived such a sad life, and it was depressing to see him in constant pain. The main character was also convinced he could help him, which made it even sadder.

7 Seeds - The Ryuugu arc, Winter arc and the Summer A arc all made me cry. This manga-ka is really good at making you teary even when you know what's coming.

Not what you'd want to read but really sad anyway:
Bradherley no Basha really really sad. About girls who are promised a job as an opera star, than given as sacrificial lambs to prisoners at a penitentiary. (warning! adult)

lol the mangas mentioned in Faraway's post is quite similar to the mangas that made me cry!

One piece, it makes me shed tears of happiness and sadness. It's that awesome.

7 seeds, I literally cried with glee whenever the latest chapters are out. It doesn't matter if it's english scanslated or raws!

It's also one of the rare fictions that I can relate to in real life. If I suddenly wake up in a distant future where everyone I love is dead...I would have similar reaction like what Natsu and Hana did in the manga.For me, this is the only manga that closely captures the essence of humanity.

The character deaths in this manga ain't pleasant either, I really cried and put a lot of thoughts in it whenever someone dies in 7 seeds. This manga sures One piece in of survival, psychological realism and humanity.

The scene where Mitsuru danced to her death in the snow has made a deep impression on me. That's the saddest scene I've ever read in mangas.

Pluto and Doll: IC in a Doll, I'm a sucker for robots that supposedly have no comprehension of human emotions actually have emotions. The robots in these mangas are portrayed as more humane. They made me cry. 🙁

The scene where Lala died, and Skador saying 'Please, don't die'. Omg, my heart just broke.

Deep Love - Ayu no Monogatari I don't like the melodrama but it sure makes me cry. I hate seeing Ayu and Reina's pain. It's so sad.

I also second Bradherley no Basha, it's so horrible that it made me cry. I actually feel traumatized just from reading it.

Sono Kuchibiru ni Yoru no Tsuyu..I pity Wada.

No, the end is quite happy. It's just getting there that's sad... rule of Fruits Basket is everyone has a messed up family or a lot of suffering one way or another. But you'll probably cry from happiness at certain points too.

If anime counts then Code Geass has a couple tear-jerking scenes

(especially the ending) Lelouch loses so many things... 🙁

I second this, the anime at least.
I'll add Vampire Juujikai, very sad moments and many of them, if you are looking for a manga to make you shed a tear this is it.
If anime is fine then Key's works are the best; Air, Kanon, Clannad
